It looks like 116 mains and 38 pilots are about right for that. Cafe racers united has a guide to rejetting that helped me come up with these rough numbers. 4 to 1 being added means 4 jet sizes up. I don't specifically know the answer to that question. I do know there are a couple different gear ratios on this style of speedo/tach. They were made for over a decade and came on several models so it likely has to do with the model and year.

I've always been tempted to replace the levers with $50 amazon sets rather than doing a rebuild for the same price or more. I do imagine honda put out a better product than strangers from china on the internet. As long as the bore of the piston is the same and it's for 7/8 handlebars it should work ...

My best guess would be you have the wiring reversed on your headlight or signal. Black and green are grounds. Green on the bike, black on your new stuff. If you hooked the orange, blue, or headlight wires to the black you are pretty much just putting a wire across your battery terminals.

Does the fuel line run from the tank to a little aluminum dohicky bolted to the carbs? Then run down to the carbs? If so that is a vacuum fuel shutoff. It can cause fuel starvation problems. If you bench sync them you have to get vacuum gauges and properly sync them afterwards. I'd just leave them alone at this point. They might be adjusted for any less than perfect gaskets and seals. It sounds like you've checked over most of the mechanical things. The exhaust valve setting should be .003 though. If I remember correctly most bolts are used in more than one spot. If you can find one of the pairs to that you should be able to take it to a fastener place and buy a replacement. I'd think any matching hardware store bolt should work for covers fine. If it's a head bolt I'd be more concerned about...

There is an article on a blog called chinonthetank that goes over rejetting a 1979 cb650. It says they used 120 mains and 42 slow jets. Are your jets clean? Maybe the needle is dragging through the main jet. Either way It sounds like soaking the carb body and jet in pinesol or carb cleaner should help.

Rotella here too. Anything JASO-MA (I think that's right) will work on the clutch. I have used Castrol as well, no problems, just a bit pricy and small containers.

It sounds like you might need to shoot it with pb blaster or something similar. I know people make copper head gaskets for racing. They would add back some clearance. You can reuse them a few times too.

That looks awesome! The only issue i know of as far as what order to reassemble; put the airbox in before the carbs, otherwise it can be extremely difficult/impossible. Considering the money/time you are putting into this, a cheap tractor supply/princess auto torque wrench might be worth picking up....
